Allegro Placement Challenge

I am working on a project that consists of 2 boards placed one directly above the other very close together. They are so close that the component heights of parts on the bottom side of the board above will affect the placement of parts on the board below. In effect I will be interleaving the tall and short components between both boards. This will be a common scenario for a few projects down the road, so I thought it would be worthwhile looking into.I have a few ideas on how to manage placement conflicts during the placement phase of the design, but would like to hear from anyone that has come across this design challenge. One of my ideas was to design both boards as one as if they were in a 2 up panel since the board outlines of both boards are identical. Then I could play some games with the bounding boxes. But this method starts to complicate the design with other issues.

Any suggestions will be appreciated.
